The no plea rule was already gone by then. Peter Gotti just didn't want to take the global plea so no one was allowed to plea.
This is just too funny. Would have been a good subplot o the Sopranos.

Because it was a global plea. For them to take the plea would mean that everyone in that case (including Peter Gotti) would also have to plea. P. Gotti didn't want to so that meant that no one else could. But guy's in the family were allowed to plead by then. Junior Gotti, Jackie DAmico, Louis Ricco and others in the late 1990s case took pleas. Pretty sure Nick Corozzo and Lenny DiMaria took one in the 1996 case. Several other members took them in the early 2000s. It was just their bad luck that they were indicted with Peter and he wanted to go to trial.
