Transcripts of wiretaps could be with the Department of Justice, the FBI, or the local DA, depending on the jurisdiction. They also might be on PACER, but finding them could be hit and miss. I'd be interested in reading some success stories and additional suggestions myself.

Emailing the court reporter would be the easiest way to get them - at least what was used in court - if they are not available on PACER. It is, however, much more expensive to get them this way than to get them off PACER.

Contact the court where the case took place. I believe that this case took place in the Eastern District of New York. You can either phone or email them though I believe that phoning them would be better for this particular request.
There is something on their website which is some sort of transcript request form as well

This is how I did it
Pursuant to the Freedom of Information Act,
I am requesting a transcript of a conversation held on June 8th, 1985, in
the home of Aniello Dellacroce, located at 597 West Fingerboard Rd.,
Staten Island, New York, 10305.
The participants in said conversation include the aforementioned Castellano,
Aniello Dellacroce, and Thomas Bilotti, all high ranking members of the
Gambino Crime Family, and also all deceased.
The conversation requested was part of a month long wiretap of Dellacroce’s
home during the month of June 1985.
Very short excerpts of this June 8th 1985 conversation between Castellano
and Dellacroce have been previously released publicly including in the book
Mobstar by Jerry Capeci and Gene Mustaine.
This June 8th, 1985 conversation was also to my knowledge utilised as
evidence in court during UNITED STATES of America, v. John GOTTI, et al.,
Defendants. No. 85 CR 178. United States District Court, Eastern Disrtrict.
New York, under Judge Nickerson
I am not requesting any original nor digitized recordings of said
conversation, only a digital transcript if possible, or a paper copy of said
conversation if a digital or scanned transcript is not able to be furnished.
This request is not made for the purposes of ANY commercial or otherwise for
profit endeavour, but rather is for the sole purpose of personal interest.
I appreciate your help and will anticipate your response within 20 days, as per statute.
